Who will the men choose to be the next heroine?! The alien continues to wreak havoc at the terminal when Gintoki appears on the scene with Sadaharu, only to be engulfed by the alien's tentacles. When it turns out that all the pollens are originating from the shop, the Odd Jobs suspect Hedoro is trying to weaken the population with hay fever and take over the world. And then the trio find themselves having to deliver a circular to Hedoro. Gintoki and the gang are suffering from the mother of all hay fevers.
Unfortunately, the alien also happens to be at the same bank. Worried about Kagura, Gintoki and Shinpachi also arrive at the bank. But Kagura, who is being swallowed by the alien, catches the two and tries to bring them down together. At that very moment, Umibozu appears before the bunch.

The future's Gintoki is assumed to have died as a result of the 'White Curse.' Kagura and Shinpachi have been trying to deal with their leader's disappearance and Gintoki, disguised thanks to the Time Thief, tries to help them overcome their sadness. Gintoki, Kagura and Shinpachi go to the execution of the Shinsengumi leader, Joi terrorist and mechanic. Kondo and Katsura are saved by their underlings, and who have joined forces to form a new group opposing the bakufu while Gengai is revealed to be an imposter. Interacting with the new group Gintoki learns the White Curse was started by a group of sorcerers known as Enmi ( 厭魅) who Gintoki's Joi faction fought in a previous war. Gintoki was infected with a virus which had undergone an incubation period and the future's Gintoki disappeared while fighting it. One victim of the White Curse is Shinpachi's sister,, who is close to her death.
While 'Pray' was previously used as the series' first opening theme, 'Genjō Destruction' was composed for this movie and its single was released on July 3, 2013. SPYAIR had previously contributed with two other themes for the TV series. SPYAIR read the script of the movie and later had a talk with Fujita in order to get an idea for 'Genjō Destruction.' They learned the theme was going to be used in a fight scene and thus worked to compose a high quality song in order to make it match with the movie. A twenty-three theme CD soundtrack was released on July 3, 2013. One night, Gintoki comes back home after a long night of carousing, and sees that Sadaharu has become enormous. Gintoki and his crew are at a loss as to what caused this sudden growth, and the dog translation device that Gintoki got at the bar isn't of any use. Meanwhile, Kagura’s spaceship is about to take off. In the cargo hold, Prince Hata’s servant, Jii, has ordered that the prince’s cargo be organized, but the maintenance crew is terrified of the creepy cargo. Jii ends up breaking a vial, which is the beginning of an incident that will toss Edo into chaos. While Edo is abuzz with talk of the movie Alien vs.
Yakuza, a real alien has snuck into Edo from outer space. Kondo gets a tip from renowned alien buster Umibozu and has the Shinsengumi set up a cordon. Meanwhile, Kagura has fallen for an “it's me” scam, which is causing a sensation in Edo. Kagura obediently follows instructions given by a man claiming to be Gintoki and rushes off to the bank.

Gintoki offers his help after hearing Santa complain of being unable to finish his job after his sled was destroyed. When Gintoki brings a two-wheeled cart instead, Santa whine over how it needs to be a sled to preserve his reputation. But after being talked down by Gintoki, Santa ends up making his deliveries dressed in all black. And so begin the burglar-like Santa and Reindeer, AND Gintoki’s night of delivering dreams to the kids.
The alien attempts to capture Kagura with its tentacles. Just as the alien is about to swallow her, Gintoki and Sadaharu come charging out of the alien's mouth. Gintoki and Umibozu insult each other as they join forces to fight the alien.

While Gintoki Sakata was away, the Yorozuya found themselves a new leader: Kintoki, Gintoki's golden-haired doppelganger. In order to regain his former position, Gintoki will need the help of those around him, a troubling feat when no one can remember him! Between Kintoki and Gintoki, who will claim the throne as the main character? In addition, Yorozuya make a trip back down to red-light district of Yoshiwara to aid an elderly courtesan in her search for her long-lost lover. Although the district is no longer in chains beneath the earth's surface, the trio soon learn of the tragic backstories of Yoshiwara's inhabitants that still haunt them.
